Yes, if you are compulsory to file, you should file the return even if it was not filed on time.

If you owe the IRS, penalties and interest will be compulsory.

If you have a refund amount coming, penalties and interest will not be compulsory. To get the refund, you normally must file the return within three years of the due date of the return.
